May 19th I had sex (with a condom). I was supposed to get my period this week but I don't know if I got my period or not. Saturday night I had sex again, without a condom but he did not ejaculate in me. On Sunday morning I had the worst stomach pains, cramps or whatever it was. I was also feeling nauseous too. There was a clot of something brown that came out of me later in the day and I didn't know what it was. On Tuesday some more came out. I thought my period was starting but no blood ever accumulated on my pad or for the rest of the week. Today I had a headache and started feeling nauseous but no where near as bad as Sunday. I don't know if it was because of something I ate. I do take birth control pills but this period was just...if it was a period. What could this possibly be? I also missed some pills during the month

Sounds to me like you had a light period this time, OR breakthrough bleeding due to taking your pills erratically. Also sounds like you obviously have something going on with your health: maybe it's a stomach virus or a food issue, maybe it's a hormonal issue, who knows. If those symptoms persist, call into your doctor.

If you haven't been taking your pills properly, then you did have some pregnancy risk with the unprotected sex, though STI risks would be a far larger concern, especially if you or your partner aren't up-to-date with your annual screenings. If not, I'd suggest you both schedule those in the next month.

Also if not, I'd advise against sex without a latex barrier, which I'd do all the more if you do not wish to become pregnant and cannot take your pills as directed daily.
