Is it normal to irritate it when doing something like that? Should I try to find a way to get the benefit from the pose with out irritating it (I don't really want to ask my yoga instructor about how to do that...)?

Irritating the area shouldn't impact the effectiveness of the Implanon, but nor is it fun to be uncomfortable or in pain.
It really would be okay to tell your yoga instructor and see if they have any suggestions for modifying the pose. It's probably also worth mentioning to your doctor next time you're there.
