I had a yeast infection and when I started treating it the dishcharge changed to a green very snot like discharge, it doesn't have an offensive odor and I've recently been tested for STD's and have not had unprotected sex of any kind since the last test, is there anything other than an STD that could be causing this to happen?

Sounds like it could be another infection like bacterial vaginosis or trichomoniasis. green snotty discharge is not normal. call your doc again.

If I've had BV before and I have a perscription already at the pharmacists office, should I go ahead and use it if I know I've had BV before. What they gave me is used for both BV and trich.

Not with out your doctor's diagnosis and approval. Self medicating isn't a good idea.
